The bench contains example of 3 healthy and 3 Crohn’s Disease samples out of total of 30 each for each conditions. The first column contains gold standard Haematoxilin & Eosin staining as is standard for pathology labs. The second column has scans of sections stained with Smooth Muscle Actin to visualise the muscles and to show the abnormalities in the muscle regions in Crohn’s Disease. The Actin stain allowed to pinpoint the changes in each layer, especially muscularis mucosa and muscularis externa. The third and fourth column contain images of sections stained with Picro-Sirius Red, a stain that colours the collagen deposits pink – the fourth column additionally contains images with each region coloured. The fifth column contains an extracted image of collagen from within the sections stained with Picro-Sirius Red. Finally in the last column there is quantified data of the area of each region and the area of collagen in um^2. The total summary for the quantified data is in the last row and last column.

Very nice presentation of the data. Each image in the row is a section stained as described. Are these adjacent sections from the original block that was cut or are they further apart? What is the section thickness and I guess wax embedded? Are all samples from terminal ileum or could they be from distant regions? RAB.

Each sample was fixed in formalin and embedded in parafin (wax). Each section was 7 um in thickness. As to whether they are adjacent sections – they are very close. H&E and PSR stains are adjacent, but Actin is 42 um away. Although, during cutting sometimes the sections cannot be made so close due to problems with cutting, e.g. block getting to warm and the section wrapping on itself, but the assumption can be that they are adjacent. In terms of whether all samples are from terminal ileum – this is uncertain as the information was not collected.
